 The phrase in the shelf would be incorrect, whereas on the shelf is the right way of saying it. The reason being that on refers to surfaces, whereas in refers to containment.. The shoe is in the box. (This sentence describes a shoe being contained by a box.) The shoe is on the box. (Whereas this describes a shoe being on the surface of the box, not inside it.)
